Immobiliser Issues

Immobiliser Issues
Hello, I have a 2001 (y-reg) S2000.
I parked the car up end of October 2016 and started it up every week or two until last week where the car battery died. I attached leads from my other car and the battery took a charge but the immobiliser would not deactivate.
Since then I have purchased new key fob batteries (annoying a10 size) and a new car battery although still no luck with the immobiliser.
The central locking USING KEY works fine and alarm goes off if the doors are opened. Key fobs are not responding with the car at all.
I have two fobs, neither work. Is there a way to reprogram fobs from the door locks instead of the ignition (as alarm keeps going off) or any other advise I should try?!
Everything was fine until last week which is the annoying thing :/
Regards

Exactly the same as my MY99 AP1!!! Very frustrating.
I've just checked all the fuses (well the one's I can find anyway) and they seem to be OK.
I've also tried reprogrammng the only fob I have but the alarm just goes off when the ignition is switched on and you can't seem to access the programming mode.
Fairly sure it's a H&P system with the metal box under the drivers seat. There's another plastic box and supplementry fuse carrier cable tied up under the dash just below the starter button. One of the fuses disconnects the alarm (same as disconnecting the battery) but then the alarm sounds because it's been disconnected!!!
Anyone got any clues?
