Running New Speaker Wires

I just purchased some Polks, a new HU, and a small amp. I plan to replace the stock speaker wires. Would I still use a harness for the HU and just leave the speaker adapters unplugged?

You don't mention if you intend to use a dash control interface (DCI) to retain the
dash switches with your aftermarket headunit, but if you are, I'd recommend getting
Modifry's adapter harness whether or not you use his DCI (which I'd also
recommend) as it has the S2000-specific dash & mute wires which most generic Honda
adapter harnesses don't.
As I never cut factory wires, leave the existing speaker wires in the doors - I'd use
some electrical tape on the connectors to keep out any water.
I assume your amp will be connected to the headunit with RCAs rather than speaker-level
inputs. If this is true, I'd go ahead and splice the headunit harness speaker wires
to the adapter harness, so that if at some point you aren't using a separate amp, you
can just reconnect the factory speaker wires to the door speakers and you're good to go.

i always use a go between harness so its plug n play, the DCI is a simple hook up if you use one, 3 wires t ohook up. you said hyour using an amp so I would run the speaker wires from the amp the full length to your door speakers, I used a metal hanger(wire type) to run the wires through the doors. If you take your time you can get the wires t ogo through the conduit that goes between the car and the doors so the speaker wires are not cut/spliced and you can also leave the OEM wires as they are so that if/when you sell you are able to simpley plug the OEM stuff back in

Thanks guys. I will be using RCAs. I was worried that the HU will try to send signal through the old speaker wires instead of RCA if I use the stock harness. It sounds like I can just leave the speaker end unplugged.
With some headunits you can turn off the internal amp so it won't send anything through
the speaker wires. However, if they are disconnected at the other end, and insulated
with electrical tape to assure no accidental short circuit (which is very unlikely to happen
with the stock speaker connectors anyway, unless they were sitting in a pool of water),
no current will flow through the speaker wires even with the internal amp on. So yes, just
leave the speaker end unplugged, but add a little tape for extra peace of mind.
