Default Factory Computer Reflash

My car was recently stolen and then recovered. I'm trying to put it back together. For some reason unknown to me my ECU was peeled open like a tuna can during the theft. We put the column and everything back together, scanned the engine light and it was a code for an internal ECU failure. I ordered a computer from a local yard and the new to me computer is the same year as my car.

My question is do I have to have the computer reflashed?
Can this only be done by Honda?
And if I do have to have the computer reflashed is it possible it can be adjusted for my current mods?

Thank you in advance for any help you can provide.

Without purchasing any sort of aftermarket piggyback or standalone ECU you can't do any tuning for your model year ECU. All you can do is go to the dealer and have the immobilizer reprogrammed so the car will start with your keys. No tuning available.

Awesome. Hope they dont charge me an arm and a leg to do that.

Would there be any benifit to buying a standalone ECU with just bolt on mods? Exhaust/header/CAI/Light Pulleys/etc

I'm not sure what a standalone would cost but it looks like about $300 to put a factory ECU back in it. Thoughts?
