Man, I feel your pain. I recently finished my 350Z trans swap and got it running, only to realize that Z trans don't do too well with lightweight, single mass flywheels. The thing has sooo much gear rattle, I thought the transmission was bad. Bought another transmission from LKQ, swapped it in the same week only to have the same noises. tried to drive it for 2 weeks and went bonkers. Put the stock trans back with my 350z differential and it's been dead silent since. Apparently, all the cars that converted from a dual mass flywheel to a single mass have resulted in some type of noise. I'm now trying to sell off that trans / clutch setup to build another custom set. I'm never going to get to boost my car =[
I actually just googled stock supra flywheels and guess what? They come with dual mass flywheels from the factory too! I'm not saying this is what your issue is, but I'm sure after you fix your problem, there will still be some mechanical noise coming from the transmission.
