Default Rebuilding Turbo Set-up

So....Ive been running inlinepro's turbo setup for over a year now and love it.
the car made 440whp on 14psi with a conservative tune by Jeff Evans and has been running flawlessly since day one.
I have hit a crossroads since my car started "getting hot" a couple weeks ago.
The A/c system was overhauled(new condensor/compressor) and the coolant system was not bled properly, causing over heating(once) and has likely destroyed some portion of the HG.
I pulled the motor this weekend and am planning my rebuild in the next week.
I don;t want to get another 3mm IP HG(as I have been reading stock HG is the way to go)
The car has ARP head studs and completely stock internals. With the motor apart, I want to make the right changes, before I put it back in the car.
Im thinking stock/OEM HG and CP 9:1 pistons and manley rods as my only internal mods.

I was also going to redo the cooling system(rad./etc.) at this time.

What are you suggestions, thoughts, experiences, w/e. with this situation and how would you handle it? What kind of costs should I look for when re-balancing the engine with the new rod/piston setup and machining the deck/the head and rebuilding the longblock?
