Vortech tuning issue
This is a spacer so it is mechanical not electronic or anything like the comptech esm is. It will hide the boost but sometimes gets a slight hesitation low rpms. At least it did occasionally for me. It's a nice simple way to test if the black box is an issue though. Just put the spacer in between the map sensor and throttle body.
exact same thing happed to me with an EMU. for some reason the map clamp stopped working and i was making very low HP and the ecu pulled tons of timing and there was no cel. i adjusted the value of the map clamp and it worked and make tons of power. so i think its your black box. i would try the blox or missing link and see if that works first. the oem ecu can be very deceiving when it comes to this suitation.

Gettin it- We didn't hook up to it or anything just plugged it in. The box was wired by a professional who checked the wiring with all data, myself and the tuning shop.
black box is the vortec box. i am using the e-manage ultimate. people on here said to clamp it at 2.82V and it worked for half the tuning session. then all of a sudden it made very low power so the tuner put a data tool on and found that the map was seeing boost which ment the clamp was not working. and then he lowered it (i cant remember the number) and no problems ever since. tell your tuner to put the data tool on and see if the map is seeing boost.
Ok hearing the responses to my post, you apparently forgot to run another type of MAP clamp without the VT black box, you cant just pull this if its meant to hide boost and expect it to work without another Clamp in place. Dont hook up that black box again. Hook up everything else normal and pick up a Comptech ESM or The new SOS box they incorporate in their base SC kits, which does this MAP clamp plus lower vtec and adjust fuel curve. Either one will work.
The Missing link Moddiction mentioned for clamping the MAP is an option, but my impression is its a bit hokey with the filtered vent it uses to mechanically hide boost, it isn't as reliable as the hardwired or PNP alternatives. CT-Enginering has their version of a black box which is PNP also, it has the same features as SOS. These units are around $300 though, so if you can find an old Comptech ESM you will get away with the basics of what you need to do (hide boost-map clamp) for about $50.
Blows my mind how common it seems to be that a customer (s2000 owner)goes to get tuned and runs into a issue that the tuner cant seem to figure out or properly trouble shoot, becuase they don't know the car or systems they are tuning with. So the customer is left with a hefty bill and trying to get answers on his own. Wish I could make over a $100 an hour and not know what the fuq I'm doing.

Ok thanks guys I have both the missing link and hopefully the esm overnight so should have them tomorrow.
I will hook the belt back up, box removed and install the missing link. If there is improvement than I will hard wire the esm and go from there.
S2000junky- you might be my new tuner. I am gonna be running a similar set up to yours if my set up right now works. I'll end up meeting you one of these days at the local meets.
Thanks again for everyone's help. Hope this works.
