The reason that rule you found is there is because it's REMOVAL of the radio (thus saving weight), not changing it for a different one. Removal is not allowed in stock or ST classes.
A new autocrosser is already bombarded with a lot of confusing rules, etc, we don't need to add confusion when things are very clear.
regarding the comfort and convenience section mentioned above:
Radios are accessories, this is a C&C modification that does not material reduce weight or affect handling, It specifically allows grounding kits for sound systems implying that sound systems are allowed, and as far as I have know this rule has ALWAYS been interpreted to allow aftermarket radios.

The known allowance for upgraded stereo equipment was the historical basis for allowing holes to be cut for shock adjustment. "Look, I drilled holes in the shock tower cover so that I could mount my tweeters there."

Yes ap2's run in B stock, stock is stock NO CHANGES. We run SSML super street modified because we've added a ton of goodies including SC. IN our region (Las Vegas) STR is a tough class. Stock is best for the S2000 but it must be stock including air filter suspension etc.
I don't qualify for stock class due to the intake and the wheels. Guess I'll run STR
'00-'01 AP1s and CRs have an advantage in Stock over AP2s because of their stiffer stock suspensions. STR lets you modify your AP2 suspension (can done cheaply) to allow you to be competitive with any other car in the class.

I have some plans for my suspension for next season
but they may not happen due to my want for a daily driver.
