Crossed vacuum lines would generally sustain a CEL once it comes on, but you never know. It could also be a backwards check valve, which takes a bit longer to generate a CEL and may not initially stay on (the first time). What's scary is that the CEL "flashed". This usually means a severe misfire is happening, although it was momentary. If this is the case, even with the CEL off, it may still be possible to pull the code.
This happened to me before, CEL would come on and go off randomly

It's your vacuum lines

I just followed the step by step vacuum line guide you posted, and everything checked out from the install. It was installed correctly, all vacuum lines are in check.

Could it be the MAP sensor? I hear this tends to be faulty on our cars.

Yes, it can. Do the MAP whack and ECU reset and if this clears up the problem momentarily, then you are a candidate for the new sensor and securing system.
However, that flashing CEL should be of some concern.

I drove the car again tonight, and it drove fine with no glitches. Was able to hit vtec, and not feel any hesitation.

I guess if it happens again is where I should worry? It seems to be fine now.

Based on what you just said it was probably the map sensor acting up.

Might be worth having the dealer perform the TSB on it

I will do that. Thanks for the advice. Does everyone have the MAP defective issue? I read about it here and there but thought they were one off incidents.

Not everyone seems to have the issue, and sometimes its a bigger deal than others.

It was a BIG problem on my '01. On my '04 I've only had the issue a couple of times
