any way to put a glass window in a 2000-2001 top?

If you mean, just replace the window parts, then no. I don't think there is a way to replace just the back panel unless you know a really good upholstry guy.
If you want to replace the whole top to update to a new one, then yes you can. There are tons of threads detailing the process and recently, someone found a good replacement at cabrioworld.com
