Build your ultimate S2000
I don't think you'd want that, man. The wheels are staggered for a reason. Square wheels could improve the feeling of balance inherent to the car but it would do so at the expense of steering weight. I can feel a pretty substantial difference in steering weight when I switch from my winter AP1 wheels to my summer AP2 wheels, and they're only one section larger. I can only imagine how it would feel with a wheel three sections larger (than AP2).
To answer your question, I would change nothing. Neither of my two gripes with the car could be cured with OEM parts. The paint sucks suck sucks and I want bi-xenons.

00 nfr w/ oem front lip, side strakes, ap2v1 wheels, ap2 radio door cover, honda titanium shift knob, cr trunk and wing, oem vented hood mod and call it a day for me

It looks like CR parts and AP1 motor with AP2 retainers for most. My list is similar to others but I really like the European Ulimate Edition model.

I got an AP1 mostly stock, although I replaced the oem clutch w Sachs, steel braided clutch line, TEIN monoflex, poly bushings in all suspension arms, Megan Racing engine and transmission mounts, '04stock wheels, and blue canvas top on a Silverstone grey so far. And some worn parts needed replacement.
If I were to build ultimate S2000 w oem parts, I say:
AP2 transmission (shorter ratios)
Do the valve retainers upgrade
AP2 headlights (mine original are fading)
Mugen catback exhaust (stock-ish)
Custom fab a air snorkel
And nsx brake calipers.
The Ultimate Unlimited Tune?
NA 400+hp engine.
Target weight :2300lbs.
The mix of Opera modified swiss-cheese reinforced frame, Spoon front and fenders, and C-West body kits, ASM carbon doors.
Spoon coilovers, AP Racing calipers, and instead of f20c; a Hayabusa V8 engine! I guess w some hewland transmission and custom bellhousing to make it work too. Oh yes, no windshield so it can be called a speedster. And a dark British racing green paint.
