Having owned both, this is a tough call. I traded in my 01 ap1 for two reasons. One was, after 40k miles it started burning oil 1 quart every 500 miles even when babying it, and secondly, was that plastic rear window. I miss the 9k rpms, but in return I did get much nicer interior, a nicer looking exterior, and a much more friendly city car, with the added torque, which is very noticible.
I'd still likely own my 01 if it wasn't for the oil burning like it was. I hit the panic button, so I unloaded it, but I do miss the raw feel, and also the better mpgs, as my 06 ap2 doesn't get as good of gas mileage. Costly to unload an 01 for a brand nerw one back in 06, but worth the peace of mind. A low mileage 02-03 ap1 seems like the best bet to me though.

I have owned 4 S2000s. 2 AP1s and 2 AP2s, an '03, an '04, an '06 and presently an '02. My favorite was probably the '04. That being said the '02 owns a special place in my heart due to the color...Spa Yellow. I have gotten more positive comments on this car than the other 3 combined. As far as driving experience the 9000rpm redline is addicting but I found the ride more tolerable on the '04 and '06, which at 59 years old is important to me. Drive both and make your own judgement based on your personal preference.
