My top ticking!
i had the exact same problem with my top. the CLICKING!!!!!!!!! it is such an easy fix. don't bother taking it to the dealer. i did several times and they kept saying it was the bar that goes across your top which is true if you hold it there and the clicking will stop... but the problem is on the passenger side, not the latch hinge that your unlatch, but right below it. it is do to rubbing. its kind of weird how that would make a clicking noise but it does. if you look very carefully you will most likely see worn out marks. just go to a local hard ware store and buy felt tape and tape it on.... make sure to lower your top half way first and look carefully. it took me a while to find it even after pictures from a previous post, but WOW NO MORE CLICKING .... THANKS
to whoever posted that thread.... its a beautiful thing what a little felt tape can do....
I'm not sure if it's same problem, but my driver side top made anoying little ticking noise only when the weather is relativly cold.
so I sprayed white litium grease to all joints(a lot) and problem has been solved for now.

My clicking is comming from behind the divers seat above my ear.
I put a self-adhesive strip of velcro (aka, hook & loop fastener) on the edge of the seat that is anchored under the seat belt guide and the noise was eliminated.
I just happened to have several feet of black 2" wide hook & loop fastener material on hand and cut out a 1" wide and 2 1/4" long (about the length of the seat belt guide) strip of the the "fuzzy" side of the material.
I removed the seat belt guide (only held in place by two phillips head screws) and installed the strip of velcro so that it butted up againt the front edge of the pipping that runs around the perimeter of the seat face and would also fall under the seat belt guide when it was re-installed so that it would stay firmly anchored.
With the belt back in the guide, it covers most of the velcro which isn't all that noticeable since the seats are also black. I also installed a matching strip on the passenger's seat just to keep things "visually the same".
I also put a small 1" x 1" piece of the self-adhesive velcro material on the passenger's rear side panel where the seat belt comes to rest when not in use. This eliminates the hard contact with the side panel and associated noise without having to fasten the seat belt.
I still have to apply some materials to the various parts of the soft top skeleton that -- according what others have posted to the archives -- are the source of some additional noises.
Again, as others have noted, the archives have a wealth of information on just about every known ailment with the S2000; you just need to carefully construct your search strings to narrow down the results to a useful level.
