Default New Windshield

So I picked up my S2K 2 weeks ago, and once I got it home I saw that there were a few decent size nicks in the windshield. I should mention that it was bought as a Certified Honda Used Car, and I have a 1 year bumper to bumper warranty. So the glass guy at the Honda Dealership said that they could they could fill it with resin or replace the whole windshield with "aftermarket" glass. so my question being that this is my first convertible, when they replace it will the body tweak in any way throwing off the way the roof will fit? Second should I be concerned about the "aftermarket" glass instead of OEM Honda glass?

The windshield glass is surrounded by a metal frame that is VERY strong. It will not warp or effect the top at all
