nope not skipping gears, popping out conditions that i've noticed are: warm but less than 30 min of total driving, 4gh gear, lightly pressing on gas pedal(transitioning from coasting to light accel), under 4k rpms, more like around 3k. and after it pops out i try to duplicate it again but no luck lol
The AP2 transmissions had some manufacturing tolerance issues in 04 with popping out of 1st gear under load on take off, and slipping out of second during throttle lift. I have not heard of any other model years having such issues but it could have cropped up again. The tolerances are VERY tight in our tranny.
For the majority of people who did have issues they almost always resolved themselves by around 10,000 miles or so.

I popped out of gear in 4th last week for the first time in my 07. I was about to merge from one freeway to another. Rev matched from 6th to 5th then to 4th. I was in 4th for a couple seconds waiting for a clear spot to merge. Was going approx. 65mph and started to get on the gas with about 50% throttle. Gear popped out and engine free revved for a second before I put it back in. Hasn't happened since though.

As far as popping out of gear. Mine has done it a few times in the morning, but I attribute that to being in a hurry and not getting it all the way in gear.

Shifting the S2000 has two distinct steps. For example the 1-2 shift. You pull it out of 1st and the gear lever pauses outside 2nd. This pause allows the synchros to spin up. Once the synchros are done, the gear shift pulls into 2nd. If you stop shifting at the pause, you'll have issues.
Please allow me to add to it 
You only pause when the RPM is around 2500-3500, above that point you can pull it back as fast as you can without an issue.
