AP1 / AP2 is the chassis code.
Because in Japan / Europe the 2004 and newer models use the same chassis as the USDM 2004+ S2000s they are ALL considered AP2s.
AP1 / AP2 for the S2000 is not used to determine the engine in the car. (In other cars it may be possible to determine the engine by the chassis code).
AP1 = 99-03 S2000s worldwide
AP2 = 04-06+ S2000s worldwide.
N.America - 99-03 S2000s use the F20c 2.0L 9000rpm redline engine; 2004+ uses the F22c 2.2L 8000rpm redline engine
Japan - 99-05 S2000s use the F20c 2.0L 9000rpm redline engine; 06+ uses the F22c 2.2L 8000rpm redline engine
Europe - 99-06+ S2000s use the F20c 2.0L 9000rpm redline engine
Hope this clears things up. In the USA we typically assume that AP1 = 2.0L and AP2 = 2.2L ... but that only holds true in North America.
Cool video though. I'm surprised the 2.2L engine is rated at only 242 ps in Japan while the old 2.0L engine is rated at 250 ps. I thought Honda would have raised the compression level on the 2.2L in Japan to get the same 250 ps output, unless its because of the new SAE hp ratings that they're using over here and the 2.2L is still more or less making ~250ps like the 2.0L in Japan.

It should still be AP1 yes.
I don't have the link, but I specifically recall a website that disects the meaning of a Honda VIN, and the AP1/AP2 portion is labelled as describing the Chassis/Engine configuration, not just chassis.

The Eurpoean model still has the 2.0L,

I got the last Hyper Rev magazine where they used AP2 designation for the 2006 model.
I think the same situation happens wtih the NSX when they increased the displacement by 200 cc to 3.2L

There was definitely a clip of 2.2 AP2 vs JDM 2.0 AP2. the 2.2 won by a good margin.
