A few tenths of a second in the quarter mile is good for bragging rights, but how much would/will it actually increase your enjoyment of the car. A supercharger will give you as much or more acceleration as gears under many conditions, and perhaps a little less under other conditions. It will also make the car louder, but when cruising it's hardly noticable. The same will not be true of lower gears.

For the money the gears give more bang for the buck, but you indicated that the cost didn't matter, and the SC will give you more bang for more bucks. Plus, if cost really doesn't matter, you can always go with lower gears later if you decide that you gotta have even more.

If you care more about numbers than having fun it's a tough call, but if fun comes first and cost doesn't matter I think it's a no-brainer.

Supercharger.

0-60 and 1/4 mile are somewhat misleading for S2000s.
There is the initial "dead zone" of sub-VTEC slowness that take a good chunk of time in the 0-60 and 1/4 mile.

If you don't do stoplight racing and most of your fun is at speeds >30mph, go with the supercharger as you'll always be in VTEC if you want to be.

The higher rpms with the gears IS a little annoying in areas where the hwy speed limit is 70mph... Cruising at ~4000 rpm in the S2000 is a little much for the ears.

So since I am not planning any hard launches or drag strip duty, my type of driving (rolling starts, accelerating through the gears) will be best served with a super charger.

^^Keeping up with is not accelerating faster than. And I am also pretty sure 5.5psi will not give you 300whp. You will need closer to 7psi.
