Default 9:1 Comp Ratio

So when I rebuilt my motor I planned on going FI. I used 9 to 1 cp pistons. The factory I believe is 11 to 1. The motor has about 5000 miles on it now and it has developed a low idle. I've done everything I could find to fix it including new coil packs valve adj., iac, map, plugs, tb clean etc. I was guessing now that my engine is getting broke in my idle is low because of my ratio? I just got out of the army and am trying to get stable so I haven't been able to get a turbo kit together. If this is the cause is it ok to drive it? It starts right up, doesn't knock, doesn't smoke. Just a low idle when it gets warm. And I'm running stock ecu so I know that isn't helping. Needs to be tuned. I just want to pinpoint the problem. But what's weird is the first few thousand miles it didn't have a low idle.
