dont stress it, for the first 3k miles of my car, i had some really nasty rubbery burning smells coming from the front and rear. you'll be alright. search 'burn in smell', and you'll find a whole bunch on this. 
No, they don't change the oil at the 1000 mile check-up.
It really all depends on what schedule you plan on following. You can follow the standard Honda, the extreme condition Honda, or your personal/custom schedule. The standard Honda first oil change, as you say yourself, is 5000 miles. The extreme condition one (lots of stop-and-go or harsh usage in dustier than usual conditions, etc.) is 3500 miles. There are tons of crazy threads out there deliberating on which is the best to follow and whatnot, I suggest you find out for yourself which best suits you.

I had a very strong burning rubber smell recently when cornering briskly at about 65 mph in my my06. I put it down to possibly some automatic braking from the VSA system.
I've only noticed it that one time.

could be the brakes. my car used to really stink when i used the brakes when she was new.
This was an unscheduled appointment and I'd have to bring it back to have a thorough diagnostic test etc. But I am wondering if there is nothing visually leaking, or no plastic bags what other possible causes would they be looking for ?
I have seen some threads on burning clutches and differential leaks but I doubt the clutch smell would be in the rear tire wells.
The car has 1400 miles now so I know its still considered new but if it was tires or brakes why would it not be in the front as well ?
