Had a similar problem on my 2000 S2000...problem was in the ECU.....fix was fairly simple - mechanic installed an inline relay and a/c has worked fine ever since.....had this done in 2010.

Seems like a simple fix in your case. The shop manual troubleshooting I did was correct because I brought it to my local S2000 mechanic and confirmed that it was my ECM. I've ordered a used one on Ebay and will get it reprogrammed at the local locksmith.
