OBD-II uses hundreds of codes some standard and some specific to this car, and yes their mostly related to emissions but many....many codes have absolutley nothing to due with O2 sensing. For instance it is easy to pop a code if you sit in your driveway and rev up your engine to hear what your new exhaust sounds like (a false secondary air pump code induction). You can post a DTC P0411 at will....many mechanics dealers have little or no experience with this car. So I'll ask a very simple question one more time.......what DTC Codes were set???

If you'ld like to pull down your own codes as I do...pick up a book on OBD-II from Amazon and some software from http://www.obd-2.com/, provided you have a laptop.

I am thinking the O2 sensor mounted in the catalytic converter is fouled. More than likely it recieved a whole bunch of punishment when it was mounted in the test pipe. Replace and try again.

Sorry Utah, I'm not sure which DTC codes were thrown by the CEL. I'll try to find out and get back to you.

I've had Mugen ECU and BYS straight pipe for a bit and even ran that when I was at the track.
I've experienced CEL when the ECU was replaced with stock as Shamu. But fortunately upon reset with original CAT back on my car behaved normal without throwing the trouble code again.

I think I am with jerrypeterson with this one.
Your most logical step in tackling this problem would be by starting with replacing the possibly fouled Oxygen sensor. I am replacing mine because of the age(57,000miles) with the new one and although in ain't cheap($180 around), I am sure you can afford to do this Shamu, right?
If the dealer can spot you as warranty work, that would even be awesome.

So before pondering with other option, please do try replacing the oxygen sensor.

One interesting find from my experience is that, upon CEL caused by minor problem such as secondary air or emission problem such as oxygen sensor because of the catless operation, the car would run like crap initially for few days but it would gradually stabilizes the problem itself and car would run normally eventually even going into vtec. I cannot scientifically verify this but I am only telling this out of my experience.
Engine may be jerky or hesitant at first but eventually ECU seems to cure or compensate that later to make it run normally.
