Default Shifter vibration and noise

Have a 2001 with 106K on it. The car has a lot of vibration and noise that can be felt and seen in the shifter. It goes through the gears well with no grinding or jumping out of gear. New Honda clutch installed with 3 new bearing in trans and oil in trans also changed...genuine Honda. Drivers and shifts better with new clutch, BUT not as good as it should be. Any suggestions would be appreciated.

Your motor mounts and/or trans mounts are trashed.

Which, depending how tgey changed your clutch, could have been caused when the work was done. Too much strain on mounts trying to tilt motor.
