You should be concerned about what EMS you want to run, that's where the money's at.
There's one more thing I forgot to mention.
If you are looking at convention injectors, the biggest saturated injector is going to limit you at 750cc. Which should be plenty for your projected HP.
However, if you plan on making more HP later, might not be a bad investment to go with bigger injectors. If you're on a tight budget, any injector over 750cc is going to be peak & hold which will require you to wire in a resistor box.
Injector Dynamics now have saturated 1000cc injectors, at a cost. These injectors are a god send for Hondas making serious HP as they remain very linear even at low pulse widths. Which make for stock like idle even with 1000-2000cc injectors, impossible before these injectors. They are pricey, but I feel like they go the extra mile for you.

I would recommend the AEM EMS. It's the easiest plug & play EMS solution offered. Hondata makes the K-Pro for the S2000, but with sensor modifications and the price difference, I'd go with AEM in a heartbeat.
I am biased as I like the tun-ability of the AEM EMS tuning interface.

It seems like you are in the planning phase of your research, so I would also like to mention that when adding significant power adding mods, come support mods.
The OEM clutch on an S2000 is fairly weak as it is, adding a SC is going to push it over the fence. I would highly recommend you to add an upgraded clutch on your list of projected things to buy. Depending on your driving goals, strengthening of the rear differential should also be considered.
Just wanted to lay this on you now so you don't run into surprises when you tackle the endeavor. I learned this lesson many many many years ago, along with many motors, trannies, turbos, and piles of broken parts to show for it. Come to it, I haven't learned a damn thing...
