Intermittent start problems

Intermittent start problems
Now I know there has been a rash of starting problem topics but this one seems a little less clear.
2004 pre facelift model
Alarm failed last month, kept going off when it was started. I had it removed and replaced with just an immobiliser. It seemed to be ok for a week then the intermittent starting problems occurred.
It generally happens in the morning when it has been left overnight, but can be any time now. It will turn over but doesn't start. If I keep turning the key and pressing start it will eventually catch immediately without any flooding symptoms. It runs completely fine after.
The new immobiliser cuts the power to the dash and to the crank, apparently. I've had it back to the electronics place and they don't think it is related to the new immobiliser because if it was causing problems it would't show any dash lights or wouldn't even turn over. They suggested it might be an engine sensor, perhaps crank position.
The garage has been unable to find a fault code so don't have any clue as to what is causing it.
I just get a feeling something isn't being disabled somewhere and it is cutting ignition. Does anyone have any ideas of what I can do next?

So apparently there is another immobiliser which runs from a transponder in the Honda key and is located in the key barrel.
I'm due to have this replaced which should solve the problem...
