Top down
I have had the top down now for a week and have the hood cover on, and am intending on keeping it down all summer (it lives in my garage), will the hood be OK to stay down for that long?
I'm assuming it is because if you have a hardtop on the hood would be down?

AFAIK there are insurance implications if you don't put the roof up while it's parked though...

My last insurance policy stated that the vehicle would not be covered if left unattended with windows or sunroof open, and either mentioned roof down, or implied this.
Best not to take any chances IMO.
(understandable TBH, as the car would be marginally easier to nick or damage with the roof down)
You might find the hood gets badly creased if folded for long periods at a time, but unlikely to be permanent.
The hood cover supplied with the car is rarely mentioned, and no wonder because to my mind Honda dropped a clanger. The dam thing seems to be made of cardboard, won't fold small enough and takes up almost the entire boot when not fitted, and is a pig to fit in any case.
Mazda could teach Honda a lesson with a soft fabric hood cover that stows easily.
A pity because the hood interior is exposed and in times of strong sunlight could fade.

If you do a lot of miles without the tonneau cover on, the amount of grime that collects on the inside edge of the folded roof is quite astonishing.
I noticed mine was dusty after a few hundred miles and ran my finger across the metal piece (thats normally above the sun visors), it was thick black road dirt.
The cover will be used when practical now, dont fancy all that sh*te in the hood.
