the verdict is in
well first of all i want to say motorwerks has excellent service. I dealt with Bryan Couture who is the assistant service manager there, and he was very helpful. my drivers window wouldn't go all the way down when i hit the auto down, so they replaced the window regulator for me. but they could not replicate the groaning sound that i was having, so Bryan said to just drive it and if i ever noticed it was making the sound and i could replicate it for them, to bring it in asap. also, they diagnosed the slight shakes while accelerating from a stop to be uneven wear on the flywheel. they said its relatively common on the s2k and that is not covered under warranty because it is a wear part, and a result of how the previous owner drove the car. the clutch is still grabbing hard so i guess i'll just have to deal with the annoyance until the clutch starts slipping and replace everything all at once.

i'm in glenview, but i went to motorwerks because everyone recommended them. it would make sense if it is a warped flywheel, that is what i initially thought it was. my only issue is that honda should not have CPO'd the car if it has a warped flywheel. i'll give you a call and maybe we can meet up sometime and you can help me diagnose it.
I work in Northbrook so if you want to/can meet up during lunch hours, it'd be quite easy. BTW, a warped flywheel isn't very common with S2K's unless for some specific reasons.
Keep in mind that if you are certain that you are getting vibration from the transmission, and you are certain that it could be the flywheel; I'd be very speculative about your flywheel bolts backing out. There was a situation of this with an owner of an '04 at FWT '05. Flywheel bolts backing out will allow the flywheel to vibrate on acceleration and/or decel. However, the bolt could and most likely will come loose. If the bolts come loose while you're driving and at high RPM, you could have a MAJOR issue after-the-fact.
One more thing to note as a symptom is that if you're flywheel is loose, you may want to check how hard it is for you to row through the gears at a stand-still with the motor running. If you are having a hard time getting into some gears, then turn off the car and then try rowing through the gears. Note the difference in effort.

well i actually did notice that it is easier to put the car in gear while it is turned off. well i just called motorwerks and spoke to ed wong and told him that i didn't think the car should have been CPO'd if it has an issue with the flywheel. it shouldn't have passed their 160 point inspection. he said he understood, would look into it and give me a call back. i'll keep the board updated.
