Check the compression.
If the Piston hydrolocked, it may have shortened the connecting rod.
If that's what blew the plug out.
This would account for it running like crap.

Always take the car to a dealer first, not some shop that claims it can fix it. You know why now - the original shop had no idea what the problem was, they just replace parts until it works - trial and error while your dad foots the bill.
FWIW, the miss in the engine is probably a bad coil. 99+ Mustang GT's have a coil for each spark plug. If the original shop got oil on one of the coils, it will short instead of firing the plug when under load. Any reputable Ford dealer can diagnose the problem in about five minutes. The fix takes about another five.
My roommate's Toyota Camry threw a rod at 60K. The engine in his car was only used for one year (wonder why?), so it is going to cost him several thousand to repair. That's Japanese for you.
