Well Acutech confirmed what some of you guys were saying, that its one of the bearings on the shaft of the tranny. They don't do s2000 transmissions so they recommended I go to a place called Advance Transmission in Mauldin. Anybody heard of them?
Any other transmission shop recommendations in the area?

I just got back to checking this post. Sorry I didn't get back to you, and that my idler wouldn't have solved your problem. Though I've never done one, I've read that the tail shaft bearings can be replaced with the trans still in the car. The tail housing can apparently be unbolted from the main gearbox. I'd have to dig around to verify. That said, I also have a spare disassembled AP1 trans, and I am pretty sure that I pulled the tail housing in its entirety. I can check when I get back into town on Thursday.

Ok so Acutech told me that it was a shaft bearing like I previously posted...I took it to Advanced Transmission in Mauldin and Leon over there took the car out and immediately pinpointed it to significant clutch noise from the springs in the pressure plate. Which makes sense, but the clutch only has a few thousand miles on it and the noise started before I replaced it, so I thought it was a different issue. But he said hes had multiple s2000's come in with the same issue and its never been a bearing.
So I guess I'll just keep driving it and deal with the noise until I get baller enough to blow $700 on a clutch job before its needed
Its no problem. I had already checked everything on the serp belt system and the noise was still present with all of them not attached to the belt, so yea the idler probably wouldn't have done anything.

Unfortunately, I've heard this many times before. It seems one of the SFX guys from Lucas Studios has slipped a Wilhelm Scream into your soundtrack. If you find the cure, I have a box of DVDs in bad need of assistance.
