I have a flashpro on the way(currently have a CAI, TP, Exhaust). How bad would it be if I try to run the Toda header tune even though I still have a stock header? Is it safe to run it or should I just use the more aggressive stock tune?

It would be safe to try it. If you feel a dip in power when VTEC engages, then you'll know it's too low.
