Probably shift linkage or gear synchros need to be adjusted, or both. Pretty common problem with manual transmission cars. Should be an easy fix, I used to adjust them myself on my GTI.

there's no shift linkage to adjust as far as i know, it's not a cable shifter, it's shifter on trans.

gear synchros is sold with gear from honda, it's not cheap, fast or easy to replace

what about just taking care of the transmission? like just normal respect for it. run through all the gears while the car is warming up, never shift with engine off without using clutch just playing around, never downshift and skip gears, NEVER upshift and skip gears. i love my gearbox, has never given me a single problem, except when the clutch fluid got a little low, then gears were hard to engage, and reverse just didn't work at all. it can be surprising how many times it winds up being a clutch issue...
my nephew had a real problem with his new civic si shifting, 2-3 crunch, etc. asked if he skipped gears while shifting, he said yes, it would have been an expensive repair if not for the warranty...

Stop trying to jam together a stopped or nearly stopped output shaft with an input shaft that is spinning like crazy and you won't have this problem anymore. You guys are murdering your synchros.

I had all of these problems with first gear, sometimes second and reverse. Had an appointment to bring my car to a dealership tomorrow, worrying whether a transmission rebuild would be covered w/ extended Honda Cares warranty. Expecting the worst. Then I siphoned out the clutch fluid resevoir, which was (to my surprise) maybe 1/4 inch below MIN level, added some new fluid to that. It now shifts like the gearbox is filled with butter, like new. This car is amazing. I am an idiot.
