I don't usually use mine either because of the storage issue. I usually have a golf bag and a bowling bag(2 balls
) in my trunk, so the Top Cover has to stay at home. 
When I do use it, it only takes me < 1 minute to put it on so that doesn't bother me.

I used the tonneau cover on my last S2000 and it scratch the paint, so I never use it on my second S2000.
yes, I agree it looks better with the cover and keep the soft top machinery cleaner, but it is really a pain to put it on and take it off.
BTW, since it is optional in Japan (http://www.honda.co.jp/ACCESS/automobiles/...0/exterior.html), I think it shouldn't has any problem not to use the tonneau cover.

Your probably not too careful if your getting the paint sratched when putting on the cover. It really isn't that bad if you take the time to put it on and take it out time over time. But there are those times you just become really lazy. In fact, mine's been on for a week already, because I hardly drive mine, and its always garaged.
