Hard to shift
Mine is a 2005 with a little over 6K and I experience the same problem (1-2 shift when cold) otherwise shifting is very smooth, but, yes, what many would describe as notchy (others would say short and crisp) - but isn't that why we bought our S2Ks? I expect winter startups to be somewhat stiffer initially but I had that problem on my previous Audi.
For me, its pretty notchy when its cold. However, if I do a lot of in city driving, once its warmed up, it shifts like BUTTER. Every gear goes in smooooth whether its low or high rpm.
However, after coming off the freeway for an hour or two, without much in city driving, its still kind of notchy with low rpm shifts. High rpm shifts are no problem.
The transmission oil hasn't been changed in some time I think. But I will be getting it changed next week. I think if the transmission is constantly notchy when warmed up or cold, I don't think its normal. But then again, I hear of new S2K's from dealers having some notchy shifting from the start so I don't really know what to say.......

I've done some investigation with mine... this is what I've found with my AP2
Always shift slow into 2nd when it's cold or it might grind
When warm force the shifter left (toward US driver's side) under high RPM shifting for 2nd.
My theory is that since this was made for a RHD market... maybe they never noticed this in testing as you have to push away and pull for second (like how we shift into 6th)... and by keeping that in mind... mine never grinds when I do that under any conditions... just thought I'd share

When it goes in, which can be under load or not, it feels awesome... best trans I've driven... but something's up with the random, full clutch-in grind thing.
I was thinking Redline MT90... or the Valvoline Synth Syncro I got for my S13.
I still wonder if it has something to do with the whole AP2 clutch delay thing as well...

My '06 AP2 isn't exactly hard to shift and I never have problems grinding the gears at any speed or temp.
Closest it comes to anything I might describe as 'notchy' is how it feels like mine always clicks firmly into neutral, then clicks firmly into the next gear when shifting. Every shift is a definite "click-click".
I also treat my car as if the shift gate pattern was more like this:

Than like this:

...and it seems to make a big difference when aiming for that next gear, upshifting or down.

I have the exact same problem. Everyone praises how smooth the shifter is, but I feel like I'm dragging a stick through a box of rocks when I'm shifting (at times). First to second is especially tricky as it occasionally grinds no matter how much I baby the shifter, my grandma would probably make fun of me if she watched me do the 1-2 shift.
I took the car to the dealer and they told me the same thing you did. I wish we could have the butter-smooth shifts like an RSX or Civic Si gearbox.
I've changed my fluid not too long ago with the new Honda fluid but the results are pretty much the same now. The car was purchased brand spankin' new too.

I got an MY07 brand new at first it was very hard to shift, I have to FORCE it in like a virgin. hahahha.
Especially the Reverse, I have to use BOTH HAND to get it in. But now it a little light and better.
My the gearbox does seems hard to shift and I thought it could be the NEW CAR thing that take time to break in.
Then at the S2000 Homecoming in Torrance, I sat in the CR and shift through the gear so "smooth" like butter and like how I have been hearing everyone say about how smooth the gear box is .. And it is nothing like my car.
I talked to the Honda guy next to the CR and ask him about it, he says that car that came out could be a little "sticky" so he tells me to take it to the dealer and have them make it a little smoother (I forgot what he says to tell them to do exactly).
I told them I hate my dealer, so he recommend me to Hardin Honda in Tustin.
I haven't gone there yet, because I've been busy with school.
So one of you guys with the problem, should tell the service to do like that.
PS. CR power train is unchange from the MY07.
Now.. I got a new Skunk2 Shiftknob that is like a lot heavier than the stock, and now my shifting is a little smoother than before, so I complain less now. hahahha
Maybe you guys should try a new shift knob to see if it working for you.
