It goes right where a normal X-Brace goes as well...right under the Oil Pan, Oil changes may be messy!
I have used the AEM without a by-pass with full efficiency. No hydrolocking issues even the harshest rainy winters of new zealand.

I was at the track yesterday for my maiden supercharged run and the only component that was limiting performance was the nut that holds the wheel.

Besides the CAI, the best investment one can make is to participate in a performance driving school. Knowing how to handle the S2000 at its limit is priceless
Everyone has different opinions, but you need to ask youself "how long do I plan to keep this" and "how much time and money do I want to devote to this" and "looks or performance"
(1) I think a hardtop is great investement if this is you daily driver. (HARDTOPGUY will beat anyones prices for these and deliver/install)
(2) CAI is a must. Its relatively inexpensive and helps with day-to-day driving i.e. traffic. now which one to buy is whole other debate
(3) exhaust- my preferance is single outlet
(4)X-brace (if you plan to go on agressive drives)
-there are more and I'll post my complete list later
