In the days of the seat belt recall, the spare tire was notorious for this. As part of the work the spare has to be removed and if it wasn't tightened down properly, it clunked. An easy check.

Does it happen both top up and down?

Aaron- Do you have the Hesel aeroscreen? I've found that with mine, because we still haven't hit upon a perfect solution to the aeroscreen vibration problem, my aeroscreen will "clunk" against the rubber bumpers when I drive over bumps. I also think that because of the extra weight of the Hesel screen, the hinges to my "secret compartment" are now rattling due to the extra stress placed on them.

I had the exact noise you describe drive me crazy for 6 months, at least. I finally read that it could be the spare tire, so I checked it. It seemed fine, but I tightened everything up the best I could. The sound didn't go away but didn't seem to be as loud. Finally, in desperation I just took the whole damn tire out and put in a can of fix-a-flat.

Guess what? No more problems and my car weighs less.

Completely remove the tire for a few days before wasting your time looking for gremlins.
