No, it won't mess anything up to plug the hole. Make sure you do it good though. It would also be a good idea to get an umbrella for the intake as well. They sell them on ebay as "heat sheilds" for about $15 or so and help to keep the water away. Whatever you do though, don't cut more than you need from the body if you're worried about hydrolock (i.e. cutting the faux vents in the bumper or cutting extra holes for air).
