Replacement Tonneau Cover
It is a PITA but I can get mine on in a couple of minutes also. I have had other rag tops that I was to lazy to put the tonneau cover on, and eventually the under side of the top bleached out from the sun which looks like hell. I really don't want that to happen to my S2K so I use it any time the top is going to be down for the day.

I used the soft cover all the time except when it is cloudy and and I am expecting T-storms. I know it is somewhat cumbersome but I've been able to put it on in less than a minute. With more practice, you will be able to put it on and take it off in no time. It does look sharper when you use it. Since mine is '03, I can't speak for '06. Perhaps that one doesn't have a good fitment.
Putting the cover out in the sun for 10-15 min before putting it on will help with the front snaps as well. It needs to be stretched to fit right. The rear clips on mine will not work no matter what I do. It is not possible to get to them from the underside of the cover once the front snaps are attached. That is one of the things I miss about my Boxster with its Z-fold top. Bootless is a better design- just look at the others currently out there- Miata- z-fold, 350Z- z-fold, Z4- z-fold The last generation Miata had a stretchy vinyl boot cover and it was terrible. Wind at highway speeds would detach it from its fasteners and it would flap around. Never used mine, as I won't with the S2000.

Mine came folded up in the trunk. Put it on the floor in the family room for about a month and it relaxed enough to fit more easily. I never fold it up when it's off the car. I also agree about leaving it in the sun before installing. I think that would help.
I also read somewhere that the top not going completely down could cause problems. I always check to make sure the folds are even when the top is about 3/4 down. I think it helps.
I don't love the cover but it works ok for me.

(There's really not even enough room to get hands in there to help them clip!)
Once that is done, then the straps. The tabs that are supposed to slip under the rear deck don't even come close to touching the lip. So, they just sorta have this gappy look back there. Still, it looks better than the ugly roof spars sticking up.
I learned the hard way to use the cover when I had my Miata. The front section of the top got blasted by the sun and faded from the inside. It later begain to disintegrate over my head when the top was up. Fun.
I second the request for a stretchy, spandex type cover. That would look good and be easy to store.
