Completely normal. The entire drivetrain (including the engine itself) will move around a lot, and the shifter is directly attached to it.
As others have said, don't touch the shifter unless you are shifting. This is good practice regardless of the car.

ok, turns out my engine mounts were causing the vibrations, so I replaced them with the full Megan engine and tranny mounts. Car runs and shifts 10X better, no vibrations!

sorry to take this out of the grave... the only person that pinpointed something related with this problem was actually
Buying an S2000 out of a dealership it would not shake to the point that its painfull or that it becomes a strange fact .. thats just logic playing here guys.
some troubleshooting points on this:
- engine mount is busted,
- dif mount is busted
- your propshaft needs re grease and/or re calibration
- your propshaft bolts were loose,
- you have a damaged bearing on your gearbox.. (hopefully not)
yes the s2000 propshaft can be re-greased.
