Really these are two different things. I've owned five of them (all pre '81). Performance is nice and mechanicly pretty sound but electricals and things like the AC are less reliable. The plasticized interior is not great, seats are good for a couple of hundred miles and the squeeks and rattles can wear you out.
Things may have have changed with the newer models .
Would I ever buy another Vette? Yeah maybe.
Comparing these two cars on the comfort scale, the S wins by a longshot.

The guy I bought my S from traded in a '00 Vette with 7k miles on it to get the S...he said he hated the Vette because it was a rattle box and had a econo-car interior; both him and his wife preferred the S hands-down.
My best friend sold his Evo IX for a C5 Z06. I've driven his Z06 a couple of times and that thing definitely has balls... but the big muscle car thing just isn't for me. I like the smaller tossable type of cars and the S2K fits the bill perfectly. No doubt his car is about 20394820x faster than my car, and it handles great as well... but it's just not my cup of tea.
So with that in mind, the regular C5 wouldn't even be close.

The reason I wouldn't want a vette is because so many people have one. I love the steering, I love the full vert effect, but the thing i love most about it is the rarity. I see maybe 0-2 s2k's per day opposed to the 5-10 vettes. The power of the s2000 isn't really there if thats what your going for, but thats why theres turbo's, sc, and itbs(many more mod that add power of course).
This is exactly what I've been thinking for the past 10 years. When you see a Porsche 911, NSX, Dodge Viper, Lotus Elise, or even a Saturn Sky you think...wow that is a nice car. Sleek lines, looks fast, and just awesome because you don't see that many. Then you see a Corvette, ehhh I've already seen 5 today and saw 5 yesterday and 10 the day before. This one is the same as the last one. Looks like just another roadster. Corvettes are fast and handle well but when you see one, the price tag of $60k-$70k doesn't come to mind. It's just another car on the road with the miatas, mustangs, and sebrings.
When I drive my car (stock), it turns heads all day long. People come up to me in stores and parking lots and ask what it is or to tell me they love my car. If I pass the occasional charity weekend car wash I get people yelling at me telling me they love my car as I drive past.
Now when I get in my friends Vette (early 90's model), no one even bats at eye at the car. No one looks, no one tells you they like it, and no one cares.
Corvette pluses: Recognized "Great American Sportscar". FAST. Gets you noticed at every street corner in the country.
Corvette minuses: Expensive insurance. You do have a mechanic you can trust don't you? Everyone has had one, haven't they?
S 2000 pluses: A pure sports car. QUICK and intuitive. Fun. Cheap to run and insure. Honda dependability with formula performance.
S 2000 minuses: "So, izzat a Mazda Miata?" Relatively noisy. Smaller cockpit. Less room for your golf bag.

i personally really like the c5 vettes. i love the way you sit behind the wheel and the look out over that huge hood, its just awesome. only reason i didn't get one was becuase the insurance is twice as much as my S and (ok so two reasons) it would have to be my daily driver. i think the new vettes are just to edgy for me and the interior is so blah.
i thought about doin the same thing and the only thing really holding me back is the fact that the C5 is becoming as popular to own as a civic. One good example is when i drove back from jersey i saw at least 10+ vettes and not one S2000. With that being said i think the S has more jaw dropability than a vette

I would go drive the vette if I were you, although I would try and spring for a C6 if I were you or at least a z06 C5. I'm sure you will love the Torque and if you are tired of the S2k then it is time for a change.
