Well sounds to me this is good news.
How is the car running still have misfire?

How do you feel about the dealership now?
I notice the misfire comes on at idle. The exhaust puffs a bit especially if the car is in my garage, the noise is more radiant, probably because it is in an enclosed environment. When the misfire comes on, its usually very cold outside, which I'm suspecting that the injectors might not be functioning correctly, or that my K&N filter is sucking in extremely cold and thin air?

But dealerships are horrible, I'm never going back there to get my car serviced. That place is shady and the employees suck you in by making you feel welcomed.
Hopefully your light will stay off for awhile or stay off all together. If I were to bet, you probably have an injector that's sticking or partially clogged. Sending all 4 off to be serviced and cleaned might not be a bad idea.
I was looking into this yesterday, but if one injector was clogged or sticking, wouldn't that throw a misfire on the cylinder? The car is throwing a random misfire P0399.

You are having the same symptoms I did when I was having random misfire problems. It's got to be either coils or injectors. First I replaced all of my coils, and the missfires were still there... I then took my injectors out and cleaned them myself and the problem has totally gone away.

How did you clean the injectors? CEL light came back on, going to go get a fuel trim reading.

Edit: I was not able to get the fuel trip reading, but performed my own compression test. This time I know for sure the car is okay and no made up numbers from any incompetent mechanics. I got these readings on a dry test, hot engine, and WOT 210, 210, 210, 215. I feel lied to by the mechanics! I know they couldn't mess the test up, sneaky bastards probably wanted me to trade the car in. I am swapping out the coils with a friend how. A mechanic at PepBoys stated that the coils are a weak design on 00-01 cars, and that I should look into getting 03-04 model coils. Hopefully this helps! If not the injectors are going to need a cleaning!

Edit: Problem was the injectors, the first thing I told the dealership to check. Swapped them out with another s2k and the car ran perfect, no shaking or misfire

cold air is denser than hot air.

If/when it comes time to upgrade coils, go with the 04-05 model coils. But don't mix/match. Get all 04-05 coils. FWIW, Autozone coils sold as 04-05 are actually OEM Denso coils made in Japan, repackaged as "Duralast" brand coils.

As far as injectors, now that you know that's the issue. Send them off for a good deep cleaning and you'll be good to go. They can get them way cleaner than any self-cleaning can, unless you so happen to have an ultra-sonic bath.

Look at you saving all this money Merry Christmas. All of us watching this thread knew you would come out on top. Good work.

I have ultra sonic cleaner at work good to know when I need my injectors cleaned.

And to think you were told you needed a new engine by someone you should be able to trust. They are no better than the guys with hoods and gloves breaking into your home, should be a crime.

I told my local Honda dealer that I had some brake squeeking and the 'answer' I got was, almost word for word "You will definitely need to resurface all 4 rotors and replace all pads, shoes, and rebuild the calipers."

After telling him there was absolutely no vibration, braking power was excellent, and it was just a minor squeek that was more annoying than anyhting... he still stuck to his guns.

I walked away and reported him to his manager.

I won't stand for that level of bulls^&*

I ordered a set of front brakes pads (AP1) and replaced them myself, haven't had a squeeking issue since.
