I'm at the dealers right now they cant seem to communicate with the mugen ECU
so I guess they cannot diagnose my problem.
I'm stuck now
has anyone got any suggestions

Managed to read the codes the flashing CEL is misfire in any cylinder then solid is misfire cylinder 4
Several things it can be according to the technician:
fuel pressure
tapet valve clearance adjustment *last done in 2006*
fuel filter may need changing
possibly map sensor
the technician has requested to take my car in for a few days for further diagnostics which will need to be rebooked as there are not courtesy cars available
OEM was giving a Air Control Valve Circuit Low Voltage P0412
I asked the technician why i was getting different errors with 2 different ECUs he said the aftermarket one required more resources to run

Oh dear - watch those costs. They have you by the balls when they don't define a time frame or price.
Hence I learned my own engine management stuff.
Requires more resources? He must mean the Mugen uses a few less things than the OEM.
If it's a general misfire then the items in my signature are a good bet.
Can you swap a MAP with someone?
Fuel fitler is unlikely.
Clearances are quite likely.

I can finally say it's sorted
What a relief
Problem was valve clearances it was 2 years ago when it was last done so i guess its out of alignment.
The mugen ECU must be pretty picky with it
BIG thanks to ESEM who has helped me with diagnostics
