Although your modifications can have an impact on your map readings, your elevation will play a big factor in those readings as well. That being said, if you are getting 98+kpa during wot with a variance of +/- 1, I wouldn't worry. If anything, you could always disconnect your map sensor, take it out, make sure there is no dirt that can skew the readings.

I'm trying to see what about that intake could make it defy logic. It doesn't seem like it would be good for IAT's, since the air under the car is probably going to be significantly hotter than the air above the car (due to the road surface temperature), but that shouldn't affect MAP. It's still pulling air through a filter and bent tube, so I don't see how it would be possible for some level of vacuum to occur.
Just to compare.
