Both of my Mishimoto shroud fans come on at the same time but I didnt have to rewire anything. I have them hooked up through the stock wires like the original OEM fans were and the AEM turns both of them on when the temps get to about 200 deg. Do you think most people only had one fan coming on with the Mishimoto fans and fan shroud and thats why they were having cooling problems? Maybe you can tell them how to have both fans come on with the AEM instead of just one. I'm not sure how my AEM was configured to have them both come on at once but they do. My tuner set it up a long time ago to have both of my OEM fans to come on at once and I just hooked the ne Mishimoto shroud and fans up and they do the same.
There's a thread that details how to do it. Works like a charm

^^I'm not sure how my tuner did mine but all I know is both fans come on at the same time with the AEM. I think both also come on with the AC also instead of just the one.

I don't think what ECU you are running matters. Like I said, both of mine come on and all I did was wire them up... I have an emanage ultimate and everyone knows it's just a piggyback system. The car runs off the stock '05 ECU until I hit boost.

Again, both my fans come on at the same time and I did nothing extra.

So adding spade connectors to the fans and plugging them into the stock pigtails is rewiring?
