Ran into the same problem: I just bought a new top with the glass to prevent the same situation again. The glass will be SO much better.
I know it is much more than just replacing the window, but if you are planning on keeping the car for a while (like I am), then perhaps the investment in the new top w/ glass is worth it?
I think the glass top looks a lot better, and it will help the resale value in the future. Not to the tune of $800, but it helps, especially for an 00' like mine.

Just replace the rear plastic window. No need to replace the whole top. The process is not hard at all. Takes about 2-3 hours for your first time. You just have to take apart the rear section of the soft top. Search for a DIY with some pictures it makes it a whole lot easier. Ive done two, mine car and a buddies car. Drilling out the rivits and then replacing them takes the longest.
