The calculations are a bit strange though because by just changing the width of the tires, the speed top speed of each gear seems to go up. I'm planning to upgrade to a lighter set up for the wheels, as well as getting 275 in the rear. with 275 it calculatesthe top speed even with the 4.3's to be above 160mph. I always though wider tires would make a car loss a bit of top speed.

The AP2 is geared to go about 150. That is to say, it's reached redline in 6th. The point is, even if you geared it to go faster, it is not likely to go faster due to the available HP and torque the engine puts out.
You may be using the gear calculator incorrectly. I see a difference of about 5 mph for the two examples you cited.
Changing the width of the rear tires will change the amount of center tread flex, thus changing the overall diameter of the tire itself at speed. This is like changing the gearing. However, like changine the gearing, the car won't physically go any faster if it has already reached its drag limit.
