The thump, or clunk as some call it, is normal. I think Woodwork once talked about it here a long time ago. It has to do with how part of the tranny is spinning if your car is in neutral with your foot off the clutch. When you push in the clutch and move the gear lever into first, the part of the tranny that was spinning has to stop abruptly, hence the clunk. I think Woodwork said to avoid this, simply push in the clutch a few moments before you put the gear shift in first, this gives the tranny a chance to stop spinning. But even if you don't, the clunk isn't going to hurt anything.

In fact, I just found Woodwork's post regarding the thump:

Hi,

I have the same experience with my '02 S2K with 1500 miles. But if this is a normal thing for S2000, why is it that my '01 Integra GS doesn't have this problem?

Is this 'thump noise' just the nature of the S2000 design?

Thanks,
Ron

So from being in neutral, clutching, going into gear and hearing a clunk from the rear at a stop is the rear spindle nut?

I had this today

i get a noise i don't know if i would call it a thump when the car is cold and i put ite ag in reverse as i disengage the clutch and start to roll back. it sounds like its coming from the rear brakes or axles or diff, tough to say what exactly.

That sounds like your pads binding to your newly rusted discs after sitting in the rain or moisture. This is normal.

Ok so according to woodwork when I am at a stop light, in neutral and I want to go into first gear, I should be holding down the clutch for 20 seconds before I put it in gear?

Kinda weird.
