Kinda weird.
I think 20 seconds is a bit overkill. You have two options: You can either push the clutch in for about 3-4 seconds before moving the gear lever OR, push in the clutch and immediately select a higher gear first (2nd or 4th is handy) before putting it into 1st. This will stop the tranny from spinning around enough so that when you select 1st, you won't get that clunk. 2nd gear or higher is not such a high ratio so you don't get that clunk.

My suggestion is to just ignore it and drive. Now that you know what it is and that it is of no consequence, why even dick around trying to avoid it? It's barely even audible...

I've had the "thump" noise before and still do.

Good thing it's totally normal. All I do to remedy this is press the clutch for about 3 seconds before I engage into first gear. I did this during my drive back home from work today...20 minutes of bumper to bumper traffic and not one single "thump." I know the "thump" might not have long term effects on the car but that noise just makes me all nervous and sweat so better to be safe than sorry.

Yes, I'll grant it is a little annoying. But it doesn't bother me nearly as much as the "growly" clutch does . That's the S2000 "quirk" that bothers me the most by far...

Old Tread but it seems that there are two separate symptoms spoken about here:

1. "Thump" noise that occurs when you put it in to first gear when parked or slightly rolling - remedy is to keep clutch down for a few seconds before putting it in to gear. I got that one, but its ok.

2. "Thump" noise that occurs in reverse that happens at the friction point? because I have this noise and dont have a clue of what it is.

Since today is the first warm day, I had my roof down and heard it more clearly. here are the steps and where I heard the noise can anyone help me? or does anyone hear this as well?

car is idle and in Neutral
press clutch and put it into reverse
give it a little gas, and let the clutch go
friction point catches and car begins to back up.
the noise comes right when you press the clutch back in to take it out of reverse, it is VERY noticable. sounds more like bearings dropping or something like that.

Does anyone know what the noise is or does anyone have it? It's really getting on my nerves cause summer is coming and the roof is going to be down more often. Thanks in advance.
