There's not much that is, IMO, a direct upgrade of an S2000 for reasonable money.
Elise/Exige/Exige S/Elise SC.
Boxster/Cayman S.
That's about it. The 350Z/EVO/STI/C6/M3/IS/G8/GT500 are all upgrades in some sense or another, and can be fun in their own way, but offer a substantially different sort of driving experience.
Price no object, in my opinion the only "true" upgrades to an S2000 like experience are cars along the lines of the 911 GT3 and F430. Which obsiously cost some serious dough! There isn't much out there that's better for pure driving enjoyment, especially considering the price.
Based on how you like to drive your car, a set of KW V3 coilovers might be a wiser purchase than a supercharger. Drive an S2000 with properly tuned aftermarket suspension and you'll be amazed at what it can do. Heck, even an SCCA Solo2 prepped car with just shocks to go with the stock springs can be an amazing experience.
