Are you a S2000 Purist?
I've been doing mods to cars since the late 60's and always had fun doing it. I realize that most of it did nothing for the car performance -wise and in retrospect some of it was probably did more harm than good but I would probably do it all over the same because of all the fun I had and people I met through it. I guess what I'm saying is there is nothing wrong with stock but if you enjoy modding I'd say it's a hobby.
I bought my car to autocross in the stock class. The biggest mod I did was a front swaybar. I've driven SC'd S2000's and while very sweet I've dumped big $$$$ into mods in the past and while I enjoyed the cars I see no reason to lose that kind of money again. If other people want to do it fine, but I'm done with major mods.
I'm a purist for the fun factor of the car. Not too caught up on changing intake, header or exhaust. At least not yet. I've thought about it a lot recently because once you do one thing, you search for more ...
I modded the final drive gear so the car was more responsive. The OEM Ap1 styling with hardtop, lip, side skirts, spoiler are perfect for now. Unless this was my track only car, then I might go deeper into the Mods, big spoilers, suspension, etc...
For now I feel the S2000 is just right the way it is, plus the 4.56 gears!!!
Like most responses, S2000 mods don't alter the car much already. The car was engineered well from the factory, except the need for the final drive gears.

Not an owner yet, but I'm a pretty big no-mods guy. I'd definately upgrade the stereo, but do it as unobtrusively as possible-new headunit, speakers, and a hidden amp. No huge subs or neons. And then I'd probably do an intake, just to give a little louder sound, but nothing obnoxious. Aside from those two, maybe some little things like a shift knob or that trunk organizer thingy. I'd like a tan interior (on a black or a red), but I don't think that would be such a hot move for the $$. Would look good though. But I wouldn't bother with SCs and turbos (I'd rather just buy a faster stock car), and I hate body kits and the like. There are a few aftermarket wheels I like (OZ Superleggeras come to mind), but again I don't think it's such a hot way to spend $1-2k. That budget would be better spent on track time, and other non-car related items.
Just my $.02, and what I will do with my car when I finally get it.

Hey! I love the sound of my Spoon!

The stereo sucks. But thankfully, they made it easy to replace, along with the speakers. At least they didnt put one of those built in stereos, that has the HVAC controls next to them etc....
