The clunk is going to happen no matter what oil you use.
Physically speaking it's the sound produced when your 1st gear synchro brings to a stop all the momentum of the input shaft (to include the clutch disc sitting at the end it).
So imagine having a 12 lb shaft with a 5 lb disc at the end of it rotating at around 1000 rpm, and then you bring it to a sudden stop with a tiny piece of carbon coated brass when you shift into 1st. It's going to make a clunk every time.
The solution is to more smoothly and slowly shift into 1st. The longer you wait for the shaft to slow down after you push your clutch in, the slower it will be spinning when you engage 1st as well.
Take a split second longer to do it and you won't notice nearly as much noise - and you're doing your synchro a favor at the same time. Adding about 1 second to the whole process makes a huge difference.

I don't think I'm being negligent at all and I do take my time when shifting into first. Just notice that it happens more often when I leave the car sitting for a few days. I drive it only on the week end and would notice it on friday-sat but not too much much by sunday.

Does that mean that every s2k has this clunk ?

If you drove every S2000 out there - you'd see they all will do pretty much the same thing in that situation (some less than others - no two cars are exactly the same). The faster you push it into first (right after pushing in the clutch) - the more likely you'll get the clunk. If you wait 5 or 6 seconds (or so) after pushing in the clutch (allowing the input shaft to slow down to a stop) - it won't happen (unless your clutch disc is somehow rubbing enough to keep it spinning).
Don't be too concerned about damaging anything unless you're just overly brutal when pushing it into first.

redline mtl has been really good to me i came from the old honda mtf that sucked.

Honda MTF seems to be nothing more than rebadged engine oil, which most people run out to 30k+ miles and then wonder why their trans starts to shift like shit. The stresses inside a trans, especially if you are shifting at high rpm, require a gear oil, I really don't care what Honda says, and I don't put much more stock in their recommendations for fluids than Kawasaki, Suzuki, or Yamaha

ive always used honda MTF. no grinds on my crx, or my S2000. both cars were either serviced only at the dealer or by me using MTF all its life. crx has 245k miles. synchros are perfect on the 20 year old tranny.

new honda MTF is different blend for sure. but i have no reason to believe its any worse until tried. its in both my trannies at the moment.
