Have them figure it out. Are you going to try to paint it yourself?

If it's a minor scratch, you may want to consider just a "touch up" job, rather than the full works of painting the whole panel which, to be done right, most likely would need that strip removed.
Then, a few months from now, when reinstalling the hard top, they might screw up and scartch it again...

That strip you are asking about is a BITCH to remove. Basically seats and all rear plastic pieces have to come out. The soft top will then need to be removed and finally the metal lining that you are asking about. I personally wouldn't remove it because they re-install won't be correct IMO, but its up to you....

Isn't that the part that you have to drill out all the rivets in order to remove it?

Yes, but you don't have to remove any rivets. You just unbolt the backing plate an pull the top back from the body (after you remove the seats, rear plastic etc. Even after that it is tough to get to the bolts nearest to the doors and get the strip out without scratching the paint. I had to do this so the shop could reclear my rear quarter panel. I didn't trust the shop to do it right.

I would suggest that you get one of those airbrush touch up guys to try to fix it before going to all of that work.
