There are a number of alarm systems in use, so this may not work, but it is worth trying! All actions to take place within 1 to 4 seconds of the previous action, using an existing programmed transmitter (key fob):
1. Turn ignition on.
2. Depress either button.
3. Turn ignition off.
4. Turn the ignition on.
5. Depress either button.
6. Turn ignition off.
7. Turn the ignition on.
8. Depress either button.
9. Turn ignition off.
10. Turn ignition on.
11. Depress either button.
12. If this procedure has worked, you should hear the sound of the door lock actutors moving which confirms that the system is in 'learning' mode.
13. Within 15 seconds depress a button on the key fob to be programmed. Movement of the door lock activators indicates that the code has been accepted.
14. Turn the ignition off and remove the key.
15. Test the new fob to confirm that it has been correctly programmed.
For everyones benefit please confirm if this does the trick.

How frustrating for you!
I have another programming sequence listed, similar to the one above, with the following differences.
At stages 2, 5, & 8 press the 'lock' button on the key fob.
At 11, press the lock button twice.
at 13, press the lock button, on the keyfob to be programmed, twice.
If that doesn't work, and H&P cannot assist, I'm afraid it looks like you will have to visit your local Honda dealer.

I realise this thread is over a year old but I thought I'd add this in case someone finds themselves in the same position as I did (using the ignition on and off 4 times method above, which didn't work for me).
This worked for my 2000 model S2K:
ADDING HANDSETS TO THE SYSTEM
Disarm the system and immediately turn the ignition ON-OFF-ON-OFF-ON and within 10 seconds, press
the raised button of an existing handset 3 times. The system will respond by:
Illuminating the vehicle indicators
Illuminating the system LED
The system is now in ‘key learn mode’
Press the raised button of the new handset once and the system LED will extinguish.
Press the raised button of the new handset once again and the vehicle indicators will extinguish. This
signifies completion of handset learning.
NB: If no handsets are programmed onto the system, it will revert back to ‘normal mode’ after 15 seconds.
If you want to add more handsets, simply repeat the above process. There are five memory places in the alarm
system for handsets, therefore, there can only be a maximum of five handsets working on the system at any one
time. If a sixth handset is added, it will simply overwrite an existing valid handset.

I thought I would resurrect this thread as I have not found a solution. Hamilton and Palmer no longer supply the refurb kits for the large fobs, though the rubber from its smaller button will fit.
There were two variations of the original alarm, apparently, one can be reprogrammed without the red key the other cannot, I assume I have the latter. So the question is, can I swap to an aftermarket alarm system if I do not have a red key? Anyone?
